I've been using Interactive Science Notebooks (ISNs) in my science class more and more over the last 4 years.  They started out as a place to store hand outs and notes.  Most of the time student's notebooks were a mess and were not used for real studying or learning.  My goal was to make the ISN a place for the student to experience some real learning.  Many of the ideas here are based on the AVID program and are designed to help students improve their organization and retention.
